If the KB blower causes a problem, then Ford can chose not to warranty the part that the blower broke, but everything else is still fine. They can say your trans went out from the added HP from the supercharger or the diff went out from the added torque from the supercharger or the engine messed up from the added HP from the supercharger. However, that would not affect something like an alternator going bad and things like that, but like you said, it can cause your warranty to void the major things that cost big bucks to replace.
